I think "Marvel time" has made some changes in some characters, but they were done pretty gradually: Anyone who was around in WWII (including Reed, Ben, etc.), Colossus being from the USSR (and briefly made into the Power-Mad Proletarian!), Dazzler's Disco roots, etc. And yet none are the worse for wear now.

Yes, this is part of what the moving timeline does. These kinds of things tend to be grouped as “contemporary references”–references that were true at the time when the story was done, but are not true or have been updated as the timeline has slid forward. So, for example, Captain America couldn’t have fought President Reagan turned into a snake by the Serpent Society, as he wasn’t out of the ice in the 1980s at this point. But he did fight the president turned into a snake–whether that President was Bush or Obama or Clinton or Trump or Sanders.
